Setup replica's for each link you want replicated. Replicating the root just provides fault-tolerance for the DFS root and bare links. Link content replication is requires it's own setup.

I assume your setting up replication using the new DFS Replication added with Windows 2003 R2. You need to extend the schema to support that functionality.
